I have installed the on premise gateway successfully. But how do I start creating a Flow that will access ?
Should it appear in the Flow designer?

The Gateway will appear when you design the flow. As you will be asked to select the correct Gateway.
Please be noticed that Gateway can only be used in the Default environment, but not a custom environment you created.

How do I rename the first SQL Connector so I can create another one with a different name?
I need to connect to two different databases on the same server with Flow?
Or can I only have one SQL connector to a Gateway at a time?
You could go to powerapps.com to change the name.
Click Connections, then select the one you want to change the name, then click Edit, you could change the Display name at there. Likes below:
