Is there a way by which we can customize the lookup control. for eg., change the textbox's look and feel change the behavior of the links in the search dropdown.

Unlike a canvas app, it is not possible to make the type of customisations that you're looking for in a model driven app.
You can consider developing your own PCF controls if you want to carry out this type of customisation.
