We have Office 365 E3 subscription and have Power Apps for Office 365 license as part of it. Does it suffice the pre-requisite for setting up CoE starter kit? We have couple of per app licenses as well but not for all the employees in the organization. Please guide me through this process as we found very good potential and use case in the CoE kit for our organization.

The CoE Starter Kit stores data in the CDS so you need to have Power Apps plan licenses. Users with Power Apps for Office 365 license will not be able to use the CoE Starter Kit.
Your Power Apps per App licenses will be able to run the CoE Starter Kit as long as it fits within the access guidelines for per app licenses - two Power Apps and one portal for a single environment.
You will also need to make sure that you have enough database capacity. With per app licenses you do not get a lot database capacity by default and depending on what other apps you have in your environment you may not have enough capacity.
