How can I limit to just 1 single reference link if sources are all from the same Sharepoint website? What I am facing right now is that I could be getting 3 different references that show me the same link. I am trying to remove the duplicated links since they are all the same link, please help!

You cannot control/limit the reference link behavior. However you can use adaptive cards to customize the reference links you want to show:
