I have two list in SharePoint 2013, where I have sucessfully got the values from the first list.
When passing the item id in the lookup column to update the second list, null values are getting inserted.
Any help on this will be appreciated.

Could you provide a specific screenshot of the Flow configuration?
If you want to use the data in a list to update the item in another list, and the field type is lookup column, you could refer to the following method:
Switch this field to "input entire array", and then configure Dynamic content corresponding to the lookup column output from other lists.

We couldn't able to see the "input entire array" as you mentioned. Also, the lookup column values in SharePoint 2013 are not showing in this field but it's showing for SharePoint Online. Attached the screenshot for reference.
