I've got a Couple of Calendars connected to flows, but a couple of the calendars aren't showing up in the list of Calendar ID's, the ones that are listed are working with the various flows, but even if I try add the missing calendars via a custom value this does not work. All Calendars are otherwise identical (naming convention is all the same etc). Is there a way to force flow to resync with outlook to try download the list of calendars again?

I am glad you figure it out. This problem comes up occasionally, and only briefly. Just as you did, you could use the calendar ID as a workaround. You could have a try to get these calendars after a few days.

I tried creating another connection and this didn't fix the calendar list issue, I instead setup a separate flow just to get me the unique ID of the Calendar then copied that unique id into the Calendar ID custom field. (It turns out I'd been trying the calendar Name in the ID field due to my own stupidity).
Long story short I've got it working, but I'm really curious why the Calendar list in the Get events or create events flow action is not listing all the calendars like it should be.

If the connection is valid, the new list will appear when you click the calendar list. It seems like there are two lists disappeared, could you have a try to recreate the connection of the Outlook?
Or you could use the Get calendar action to check the two lists whether exist:
