The Remove Unmanaged Customization for Canvas App component was not supported till yesterday in my region. It is now working :).

Removing an unmanaged layer from a component is documented here. Note that you have to do this from a solution, so if you created your Canvas App outside of a solution, you will need to first add it to the solution in order to remove the unmanaged layer.

Currently, there is no way to remove an unmanaged layer for a component (other than removing the component itself and recreating it). You have to make a compensating unmanaged change to overwrite an existing unmanaged customization.
The good news is that we will soon be able to convert an unmanaged layer to managed by importing a managed solution. We don't know the details yet on when this will be available, but it was announced in this recent blog post.
