Currently Power automate flow is updating the "modified by" value with owner of the flow if any SharePoint Update item is used, but it should update the initiator of the flow in the "modified by" column.

This sounds like more of a Power Automate question than a Power Automate Desktop Question. In Power Automate you are correct that the update runs in the context of the maker of the flow, not the person who caused the flow to trigger automatically. The only way to change that is to manually set the modified by user after the update using an HTTP request. This blog post walksthrough the process.
