I am running an unattended bot where I must be logged out of the VM. However, I am interacting with Project and need to log into Microsoft, what is the best way to do that?

Logging in to Microsoft in an Unattended Bot

When you add the action to run the unattended desktop flow from a cloud flow you have to create a connection. When creating the connection you specify the credentials that will be used to connect to the remote machine.

@Pstork1 I am using the Microsoft Hosted VM and so did not set anything up myself, how would I pass it credentials to log in as me then?

Logging in to Microsoft in an Unattended Bot

An unattended bot logs into the remote VM with whatever credentials it was given when the bot was created. If you use your connection account when setting up the bot that is the user it should login as. But you are correct, when running unattended the bot needs you to be logged out so it can login. But it can login as you.
