We haven't fully deployed Flow, but had a question around gateways.
If I set up an on-prem data gateway for flow with a service account that has access to an entire site collection, does the user (whom is granted the ability to use the gateway) have access to everything the service account does or is entitlement done through the users access rights to their sites that sit inside that collection?
The gateway uses a service account on the server to operate.
A separate account is used to connect to the on -premises data sources.
When the flow is created, the user adding the data connections, must have access to each connection, i.e., the sharepoint site and the data gateway in you scenario. You can control access to a data gateway by creating a separate environment and granting access to the environment.

I couldn't understand your question from the information that you provided.
Do you want to know if you set up an on-prem data gateway for flow with a service account that has access to an entire site collection, whether the user (whom is granted the ability to use the gateway) have access to the site collection?
If you share the flow with the user as a team flow, the user would access to the site collection from the flow.
And if you don't share the flow with the user as a team flow, I afraid that the user couldn't access to the site collection from the flow.
