Hi,
I am about the release a tool and I use Power Automate to rename and file files to their according folders. The SharePoint Document Library should reach a total number of file of 5K within a month. These 5K files will be separated in 300 different folders. Therefore, I don't anticipate any of the subfolders to reach 5K files until 10+ years. I was wondering if Get files (properties only) 5000 limit affect the whole library even though I applied Filter Query and Limit Entries to Folder to it? My though process is that by applying these filter, Get files (properties only) would only affect the specified folder and therefore never have to deal with more than 5000 files.

The oData filter option allows you to filter data at the source, so you should be good.
At the same time, you can also leverage SharePoint views.
