Get Items - SharePoint - Checked Out Docs

I have a document library in SharePoint which has been set up to check out documents before they can be edited so when a new document is created or uploaded its gets automatically checked out to the person uploading/creating.
 
I realise nobody will be able to see the document before the uploader checks it in but this is causing issue with flow using Get Items action because its not returning these documents that were just uploaded and is checked out. These could be multiple documents that is dragged and dropped on to the library in browser and its posing a challenge. 
 
My flow is supposed to update a reference field (auto incrementing) but because I'm running the flow on a recurrence (timer) trigger as it does this for multiple libraries, Get Items (with ODATA filter to bring back only values where Reference column is empty) doesn't bring the results back for these new but checked out docs. User running the flow is Site Collection Admin.
 
Is there a workaround for this?

    I had weird issues with Power Automate flow I was working on, I was fetching some document properties using Get files action and there was an Apply to All under that to do some processing but the Apply to All or any other action I insert under this Get Files would get skipped. I tried adding a compose under Get Files and that got skipped. To troubleshoot I created another flow, inserted same actions and similar logic and all works fine.

    So I went ahead and started using this new flow I created and worked on New Designer. Worked for a day and completed 90% of the flow, came back this morning and found all changes were gone.

    I kept saving Draft after making changes and then would test it, that what I did. And then I saw this error this morning:

    Tried many things to recover, clicked Remove draft changes and all my work just was gone and what is seen on the screen was saved, which is only 5% of the flow, rest is gone.

    Its so annoying and frustrating, it was mistake going with Microsoft and setting up my career on their technologies. SPD workflows were so much better and dependent when on-premises, now with all fancy services hosted in the cloud and with MS making changes every day its totally unreliable. Shame on them.
