I am working on an app - but when I share the link with other users, they see this permission pop up. I understand this pop-up is necessary, but I wonder why SharePoint is listed twice here instead of only once?

Actually, you cannot see them in there - go to the App list, select the "three dots" then Details (at the bottom), then Connections (at the top) and you will see the connections in there. If you select one, you can choose "Apps using this connection" to see which apps are using the connection.
To be honest, the easiest way to fix this is to delete all the data sources and then add them back in again, making sure to use the same connection each time.

I have a connection to 7 different lists inside SharePoint. Shouldn't I have 7 SharePoing instead of 2 SharePoints requests list for permission?

In Edit Mode Design Studio), choose View > Data Sources. If there are two you can delete one. I would actually delete them both and create another one.
