I am making a chatbot that can handle general user queries, however I don't want the data of different topics to get mixed up and causing some inaccuracies. Is it possible to separate the knowledge base?

You can try to deploy the Copilot to different solution.

Sure when you create a Copilot Studio instance you can click on the Advanced otpions
From there you can select into witch solution your copilot studio will placed
Each solution environment can have its own dedicated Dataverse tables
Can these Dataverse tables be shared across multiple copilots? If so, can each Copilot use data from 2 different Dataverse tables at the same time?
AS long as you publish your multiple copilot to the same solution, yes multiple dataverse table.
I mean yes you can use the dataverse connector to query one table and then another dataverse connector to query another table
