All files uploaded to Copilot Studio using the Generative AI tab are stored in Dataverse. You may have uploaded an unsupported file type, or reached capacity in Dataverse, which might explain your experience, but honestly I have not seen this. Please do raise a support ticket if files are disappearing as you explained.
