Delete Alternate Key from Managed Solution

Our team needs guidance on deleting an Alternate Key from a Managed Solution.
 
We started by removing the Alternate Key from the original Unmanaged Solution in the source environment. We also deleted the Alternate Key from the source environment. Then we published the Unmanaged Solution and exported to a Managed Solution from our source environment.
 
Then, we imported the Managed Solution (related to the original solution) into the target environment. Once we Publish All Customizations, many components that we removed were missing as expected from the target environment... except for a particular Alternate Key on the "Name" column.
 
We are using the "Upgrade" option to import the solution.
 
If we knew it was this much trouble to remove an Alternate Key, we would have avoided it originally.
 
We have also tried XRMToolBox Alternate Key Manager. This option failed silently without any error message.

    What you did is the right way, and upgrade should work for any item in a solution, I'll suggest trying one more time by incrementing the version and check if any item in the managed solution in the target has an active layer of customization, if it still didn't work then raise a support ticket with MS

    Thanks for your response. I changed the major version so see if that helped. I received the same results.
     
    We may have to create a Microsoft ticket because Upgrade is supposed to delete all components missing from the import solution as I understand it.

    Can you check if there are any unmanaged layers on the key or the columns the key targets, and the table itself? When deploying you can also specify the flag Overwrite Unmanaged Customizations which will remove any unmanaged layers on components in the solution.
