Has anyone upgraded the COE Starter Kit Core components to higher version?
I am facing issues, after importing the latest version of core components, the first flow keeps on running forever -
Any guidance ?

I'm fairly certain the "FLOW_P2_VIRAL" refers to the Premium trial license. Whilst it gives you access to the premium content, unsure if it also grants the same number of API calls per day.
I've also encountered the same thing with upgrading the CoE. The initial cleanup script ran for 3 days before I ended up cancelling it. Our previous version of the CoE died in December as the Flows were shut down for running too frequently, so I've created a new environment and have rebuilt the CoE from scratch.
This doesn't take too long as the process is simplified from previous versions and the API connector and the factors are already in place. Depends how much you value the historical usage data from the current CoE.

I don't know what "licenseName": "FLOW_P2_VIRAL", is, sorry. When you look in Azure Active Directory do you have the license called "Microsoft Power Automate Free"? If so, then you're correct, this license offers less that an Office 365 E3 license. I think it's API calls are 750 per day. Where, I believe, your Office 365 E3 license provides 2,000 API calls a day. But my numbers might be wrong, as I haven't looked at the guide in ages. Here it is: Microsoft Docs.
I've never used a free license. If you want to get that removed from your user account then you should be able to remove it from Azure Active Directory if you have access. And if not, get your support desk or someone with access to manage users and licenses in your company to remove the license. You might have some automation that does this for you. You'll then only have Office 365 E3 license.
One thing to note though, and I might be wrong here, but I believe your "Office 365 E3" license only has the "PowerApps for Office 365" and the "Flow for Office 365" plans within it. These plans are "lesser" plans than the Power Platform premium licenses, which are below:
So you don't have access to premium connectors, meaning you can't write data to the COE Dataverse environment. See here where the COE documentation states you need premium licenses. Do you have premium licenses for the Power Platform? If not, then I believe you'll need them to use the COE. Again, I might be wrong so read the COE's guidelines on the link above.

The flow I ran with newer version v1.89 takes forever. This flow is using my free licence, whereas I have o365 E3. And also , I am getting this error all time -
" Your flow's performance may be slow because it's been consuming more data than expected since 1/20/2021 6:37:25 AM (2 weeks ago)".
