Office 365 E3/E5 Licenses providing the PowerApps, just want to understand how this PowerApps will be used, Licensing mode is it User wise or App Level and is there any Limitations for this PowerApps.

E3/E5 will only provide Canvas Apps and Standard Connectors (for example SharePoint & Excel data sources). If you want DataVerse/Model Driven and Premium Connectors you need per-user licences. The Portal developers will also need these licences.
