This is likely because Copilot caches the knowledge or indexes files for faster retrieval.
Go to the Knowledge section in Copilot Studio and temporarily remove the SharePoint library or other data sources connected to your bot. After removing, wait for a few minutes and then reconnect the same data source. This should force Copilot to re-fetch and re-index all available documents.
After making changes (like deleting files from the knowledge base), make sure to re-publish the bot. Go to the bot settings in Copilot Studio, and ensure that it is published with the latest changes. This may force a re-index of the data.
