Can I connect to on-prem Sql data using the Flow/Automate license I get with O365 E3?

    No, for two reasons.  First, ince October 1 new applications built with the SQL connector require premium licensing.  Secondly, you need an on-premises gateway to talk to on-premises SQL and that's been premium since the beginning of the year.
