I am trying to add a library as a data source in a power app, and when I click to add it, I only see the lists/libraries that are at the root of the sharepoint site I am interested in. So the one I am interested in is a few sub folders deep from the root. Is this a limitation or is there a way to access it?

Right, so I add the Shared Documents as the data source and then use a gallery to filter down to the page im interested in.

Shared Documents is a Library (as are all things containing files in SharePoint) and if you connect to it, all files are available in a gallery with the Items set to the Library. I have just tested a large Library and could see all files, some four folders deep.
There are two properties you need to include in your Gallery - 'File name with extension' (the file name) and 'Folder Path', which is self-explanatory.
However neither are Delegable, so you will have issues filtering on this in large (over 2000 items) libraries.

So maybe its not classed as library? I have a folder that is a couple sub folders deep within Shared Documents - I am using this folder to drop files into to use for approvals. I am trying to create a power app to gain access to this folder, when I try add a data source I can see the shared documents and other root folders/libraries/lists. How do I go access non root folders?

SharePoint Libraries are contained at Site level, not in folders. Can you please explain what you mean by this.
