I've spent quite a long time googling what the difference is but I have not been able to find any solid answers.
When creating a Power Pages site you can either choose from a template or a blank site. Most options allow you to access Power Pages Management for the backend. In the screenshot below you can see the "Power Pages Management" link in the dropdown.
One template however, the bottom site, links to Portal Management instead of Power Pages Management.
Portal Management has more options in left navigation bar and appears to host the sites separately to Power Pages Management. The screenshots below were taken on the same screen to show the difference in scroll bar length on the left navigation (compare to items next to scroll bar). Also note on the screenshot with Portal Management at the top there is also an extra option on the left navigation called "Website Bindings" and although all 3 sites are in the same environment the first screenshot (Power Pages Management) has 2 sites in it and the second screenshot (Portal Management) has one site.
This might not appear to be much of a problem however I have been trying to setup search for additional tables on these sites. The search works as intended by following the guide here on the site that links to Portal Management. When following the same steps on a site with Power Pages Management the search fails to output the results although it appears to be able to find them in the table.
What I would like to know is why does this difference exist? How do I create a blank site through Power Pages that links to Portal Management NOT Power Pages Management? or would I need to start with a Portal App?

From the technical speaking Power Pages and Power Portal are the same, but Power Pages contains some extra features and the biggest feature inside the Power Pages is using the solutions same as the CRM to transfer and deploy your configurations.
Briefly the Power Pages is creatd by using the Enhanced Data model but the Power Portal is created by using Standard Data model.
To be able to create your website against Standard Data model and managing your configurations by using the Portal Management model driven app then you need to switch off the Enhanced Data model then create your website as you want, you will find my answer in details at the below post, please have a look and let me know if you need more help.
