Is there a way to check in the app how many instances of this given app are currently running?

You could do this with telemetry through Azure Application Insights. Very easy to add to your apps - information at this link.
Otherwise, you would need to have your app store some value someplace (a SharePoint list, etc) that indicates it is running. Then you could look at that list and see what is running. You will also need to determine some way to "end" the app so that you could remove that value. Also you'd need to take into account if a user abruptly ends an app (rather than exiting the way you want), as your app will never then have the chance to update its value.
That said...the first option above is the easiest - App Insights.

II was thinking of building a user logging mechanism as you describe it with the limitations in case of apps ending brutally.
I was not aware of the Application Insights possibilities.

Yes, the App Insights are awesome because you will get instant telemetry of your app usage. And if you need to add more events to it, you can put those in your app also.
It's so easy because you just set up the Insights and get the Key and then just put the Key in your App...done!
