I have created a flow to move email that comes in the inbox to a separate folder in the mailbox and save the attachments (.csv) on the OneDrive.(that works great!)
Is it also possible to have power automate also look at the attachment and if Row 2 of the attachment (.csv) is empty, it can be placed in a sub folder in the OneDrive?

Yes, you could use Get file content action + Condition action to determine the content if empty, if empty('file content') is true, delete the file and then create a subfolder.
