I am building an app with drop downs for managers but right now it has all users which is slightly confusing. Is there any way to filter the box to only show people who have direct reports?

Looking at the Office 365 Users - Connectors | Microsoft Learn documentation, the only way to get the desired result is to loop through all users and then check if they have direct contacts. Depending on the size of your organization, this may be a very resource consuming workload which you don't want to include in your app.
Alternatively you can run a recurring cloud flow in Power Automate to do this task once per day and store the results in a data source. This data source can then be used in your app to populate the manager drop down.
Still you'll have to ask yourself if this is worth the effort/resources.
Thank you for that BCBuizer. I will alternatively look into whether the org wants to keep a group for all managers up to date and use that instead.
